Any insecticide such as Neem can injury or kill honey bees. There is really no insecticide that could be considered 100% safe around them. If it kills insects of any kind, then it could kill bees too.
The best thing to do is to only apply it where needed and don't spray any foliage or areas where they bees could be sitting. As long as you don't hit them directly, there should be no residual activity with Neem that would hurt them, but it could repel them away from the treated areas.
