The question is - are these flies actually coming from the drain or coming from somewhere else. I recommend using some clear tape and placing over the drain opening to see if any flies get stuck to it. If this is the case, the only solution is block the drain opening with screen small enough to stop the flies from entering. Trying to control drain or sewer flies coming from an actual sewer is near impossible. Snaking the pipe will only clear the pipe and allow a better path for them to travel from the sewer system.
As with all flying insects, they have to be controlled at the source. If this is not possible, then remedial control such I just mentioned is the only thing that will help.
